Merino's goal was disallowed for handball before Ander Barrenetxea cut inside and blasted into the far corner for the hosts' third goal in 21 minutes.
Benfica's night took a turn for the worse when Nicolás Otamendi surrendered a penalty, but they were saved when Brais Mendez's spot-kick hit the post. La Real conceded one when Rafa Silva scored for the visitors in the second half, but Imanol Alguacil's team never trailed and are likely to reach the last 16 for the first time in 20 years.
